PubChem is a source of data on the biological activities of small molecules.  It is produced by the National Center for Biotechnology Information (NCBI) and includes a structure drawing & search tool.
NIST Chemistry WebBook
This resource from the National Institute of Standards and Technology (NIST) provides thermochemistry data, Henry's Law data, IR spectra, mass spectra, and gas chromatography data.
Protein Data Bank (PDB)
First established in1971, the PDB is a free world-wide repository of macromolecular 3D structures (proteins and nucleic acids).  It contains over 83400 structures (as of July 2012).  PDB staff are located at Rutgers, The State University of New Jersey and the University of California, San Diego.
National Institute of Standards and Technology (NIST)
NIST develops technology, measurement methods, standard reference materials and data to support the needs of sciences research and industry.  Subject area specialities include chemistry, physics, biosciences, engineering, material sciences, energy and environmental sciences.
